Can you change the PLL settings after configuring the FPGA? Can the FPGA be reconfigured? Is there anything special that needs to be done to reconfigure the FPGA?

You can reconfigure the PLL and/or FPGA at any time.
One consideration is that if you change PLL settings while the FPGA is running, it may upset your logic. In particular, if you have a DCM setup within the FPGA and the clock source changes, the DCM may lose lock.
