I am making a daugther-board for XEM including SDRAM and I would like to know how much power is available through 3.3V power pins (mA)?

You should provide external power to the XEM3001 and your setup. The USB specification allows for 500mA to be drawn from the 5v power line. About half of that would be consumed by the USB and a relatively simple logic design within the FPGA.
